A control method of a door actuator for an air conditioner of a vehicle is provided to exactly recognize breakdown reasons of the door actuator, and to improve reliability of the air conditioner of the vehicle by controlling the door actuator so that the corresponding door is moved in a direction different from each other, depending on a target position value of the actuator, and a hysteretic value. A control method of a door actuator for an air conditioner of a vehicle comprises the steps of outputting a target position value of the actuator from a control unit to the door actuator, and inputting a feedback value from the door actuator to the control unit, receiving a signal of the control unit, and calculating a hysteretic value until the door actuator is stopped, and when the feedback value is A, the target position value of the actuator is b, and the hysteretic value is C, controlling the door actuator so that a door driven by the door actuator is moved in a direction that the feedback value is lessened, when A >B+C is satisfied.
