PROBLEM TO BE SOLVED: To realize a method for operating a membrane filtration system capable of recovering the water quality of permeate to a predetermined water quality in a short time when a water supply is started from a state of terminating the water supply to a water supply tank. SOLUTION: The method for operating the membrane filtration system 1 comprises filtering impurities in the supply water by supplying the supply water to a filtration membrane part 4, storing the permeate from the filtration membrane part 4 after filtration in the water supply tank 6 as the supply water for supplying to a boiler 2, discharging a part of water concentrate from the filtration membrane part 4 outside at a predetermined amount and refluxing the remaining part to the upstream side of the filtration membrane part 4, wherein water quality recovery operation is carried out in which the discharge amount of the concentrated water from the filtration membrane part 4 is reduced smaller than the predetermined amount for a predetermined time after the water supply is started from the state of terminating the water supply to the water supply tank 6.
