A system for operating a vehicle air conditioner by using a PCB(Printed Circuit Board) winding type charger is provided to utilize power charged by the PCB winding type charger for the vehicle air conditioner and mount an incar sensor, thereby preventing decrease of vehicle output by discharging caused by battery use during the vehicle is stopped running or use of alternator during the running of the vehicle. A system for operating a vehicle air conditioner by using a PCB winding type charger includes the PCB winding type charger(100) for charging an auxiliary battery by supplying an AC voltage generated from a generator to a charging circuit by using a PCB transformer as an energy transmission element. An incar sensor(200) is provided in a vehicle room for sensing a room temperature. The vehicle air conditioner is driven by a voltage charged by the auxiliary battery when the sensed room temperature is higher than a set reference temperature.
