PROBLEM TO BE SOLVED: To provide a method capable of easily distinguishing a peak originating in labeled peptide (peptide-containing tryptophan) from a peak, originating in nonspecific adsorbed peptide (peptide which does not contain tryptophan), in a relative quantitative proteome analysis which uses an NBS reagent. SOLUTION: Three sets about two kinds of samples to be compared with each other are considered as the combinations: (sample A + sample A), (sample B + sample B) and (sample A + sample B). One sample of each combination is labeled by using an unlabeled light reagent, the other is labeled by using a stable isotope labeled heavy reagent; and then, both the samples are mixed and analyzed by using a mass spectrometer.
