A method comprising the first step of eliminating cholesterols in lipoproteins other than HDL and the second step of specifically quantifying HDL cholesterol, whereby accurate data can be obtained even in the case of special samples concerning lipid metabolic disorders, lipoprotein disorders, etc. This method of quantifying cholesterol in high density lipoproteins comprises the first wherein a test sample is treated with cholesterol esterase and cholesterol oxidase in the absence of any surfactant acting on high density lipoproteins and the thus formed hydrogen peroxide is removed to thereby eliminate cholesterol in lipoproteins other than high density lipoproteins, and the second step wherein a surfactant acting specifically on high density lipoproteins is added to the product obtained in the step 1 and then cholesterol in the high density lipoproteins is quantified based on hydrogen peroxide formed by the actions of the cholesterol esterase and the cholesterol oxidase. As the cholesterol oxidase in the step 1, use is made of one having a molecular weight of 60 kD or less.
