PROBLEM TO BE SOLVED: To provide a method for counting microorganisms by multiply staining method effective for samples containing organic impurities such as foodstuff and the like. SOLUTION: The method includes to contact a first reagent with a sample to fluorescently stain an objective microorganism in the sample by the first reagent, contact a second reagent with the sample to stain other materials except the microorganism to be detected in the sample by the second reagent, irradiate a ray having a wavelength for exciting the first reagent to the sample, detect luminescent spots expressing fluorescence by the fluorescent wave length of the first reagent and judge the presence of or count number of the organism from information of detected fluorescent spots. The first reagent includes a sample emitting the fluorescence and dissolves in a solvent, the second reagent absorbs the fluorescence of the first reagent, dissolves in the solvent containing the sample and is brought to have a group negatively dissociating in the sample.
