PROBLEM TO BE SOLVED: To provide a method for specifically recovering a C-terminal peptide fragment, a method for easily determining the sequence of the C-terminal peptide fragment difficult to be determined by a conventional method with a mass spectrometer, and in particular a method capable of de novo sequencing of the C-terminal peptide fragment. SOLUTION: The method for selectively recovering the C-terminal peptide of a protein includes the steps of, in a cleavage product of the protein containing a C-terminal peptide fragment (A) having anα-amino group but not having anε-amino group, and the other peptide fragments (B) having theα-amino group and theε-amino group, selectively modifying theα-amino groups to obtain a modified C-terminal peptide fragment (A') and the modified other peptide fragments (B'); and separating the C-terminal peptide fragment (A') by allowing a carrier to hold the peptide fragments (B'). The method for determining the amino acid sequence of the C-terminal peptide of the protein comprises the steps of selectively recovering the C-terminal peptide of the protein using the above method, and determining the amino acid sequence by subjecting a recovered C-terminal peptide fragment to mass spectrometry measurement.
