The present invention relates to a control system for the transmission of a wheel loader and a control method thereof. The control system for the transmission of a wheel loader comprises: a vehicle control unit in which an ON signal of a brake pedal placed on the wheel loader is entered; a transmission control unit connected to the vehicle control unit; and a transmission controlled by the transmission control unit and placed as a hydraulic stepless speed change device. When the wheel loader′s driving is stopped at ON signal of the brake pedal, the transmission control unit changes the transmission from an HDT mode to an HST mode. Accordingly, when the wheel loader works on a slope or the like, sliding during driving on a slope can be prevented by only controlling the control unit without adding a separate device.
