PROBLEM TO BE SOLVED: To provide a hydrogen separator excellent not only in hydrogen separating properties but also in durability, and a method of operating the hydrogen separator. SOLUTION: The hydrogen separator 1 excellent in hydrogen separating properties and durability can be constituted by covering a member 9 for forming a first flow passage 7 through which a raw material fluid flows and the part, which is present at the position at least upstream of the downstream end of the permeable part 15 of a hydrogen permselective film 12 in the flow direction of the fluid present in the first flow passage 7, of the iron-containing metal surface 21 exposed to the inside of the first flow passage 7 of the member arranged in the first flow passage 7, with an iron component scattering preventing film 31, to prevent the scattering of an iron-containing substance, which brings about the flaw of the hydrogen permselective film 12, into the first flow passage 7.
