An apparatus for diagnosing failure of a variable induction system and method thereof is provided to easily adjust the length of an intake passage and reduce the manufacturing cost of a vehicle. An apparatus for diagnosing failure of a variable induction system and method thereof comprises a step of determining whether a variable induction system works at the current operation region(S102); a step of comparing a control signal with a result signal in case the variable induction system works(S104); a step of reading induction air amount using a MAP sensor(S105); and a step of determining failure of a limit switch or an actuator after comparing variance of air amount before and after a flap works.
