An apparatus and a method for synchronizing a clock in a channel card of a wireless communication system are provided to perform synchronization between channel cards and system synchronization with a DSP(Digital Signal Processor) in a channel card having a DSP and an FPGA(Field-Programmable Gate Array) by transmitting and receiving GPS synchronization information between a DSP modem and an FPGA modem. An apparatus for synchronizing a clock in a channel card of a wireless communication system includes a DSP modem and an FPGA modem(202). The DSP modem transmits a message including downlink start point information to the FPGA modem. The FPGA modem records a clock of an information receiving start point of the downlink start point with a GPS timer value, and transmits the recorded clock to the DSP modem. The FPGA modem includes a GPS timer(300) and an input/output matching unit(302). The GPS timer receives a system clock from a GPS, and records a receiving clock of the downlink start point with the GPS timer value. The input/output matching unit transmits the GPS timer value for the receiving clock of the downlink start point to the DSP modem at an uplink start point.
