A system and a method for controlling a welding focus of an electron beam welder are provided to accurately control a welding focus of an electron beam projected from an electron gun by scanning weldments of two base metals to be welded through a scanner and calculating a distance value of the weldments from the center relative to the rotation angle of the base metals to be welded, thereby variably controlling the applied electric current value supplied to respective deflection coils of a deflection lens. In an electron beam welder to which a welding focus control system is applied, comprising: an electron beam generating part(10) formed in a housing(1) to generate an electron beam(B) through an electron gun(3) with a filament; a beam speed and direction control part(20) which is formed in a vertical lower part of the electron beam generating part, and includes a first electron lens(5), a column valve(7), a second electron valve(9), and a deflection lens(11); and a welding operating part(30) which is formed under the beam speed and direction control part, and includes a sealed welding chamber(13) in which a welding object(40) is placed on a jig(17), the welding focus control system applied to the electron beam welder comprises: a scanner(19) which is mounted on one side of a top face within the welding chamber and scans a weldment welding path of an injected welding object to output the scanning information; and a controller(15). The deflection lens deflects the focus direction of the electron beam by using the intensity of a magnetic field generated according to the applied current value supplied by an electric current controller(50).
