By a control unit of the system for processing a protein three-dimensional structure, the protein three-dimensional structure data after mutating an arbitrary amino acid residue A in the protein three-dimensional structure data stored in the memory unit into another amino acid residue a is predicted. Based on the thus predicted protein three-dimensional structure data, the amino acid residue A, the amino acid residue a, the environmental data P of the amino acid residue A before the mutation and the environmental data p of the amino acid residue a after the mutation, upon the change from the environmental data P into the environmental data p, are collected in an assigned manner and stored in the memory unit as the environmental change data.
