A pulse width modulation window masking system is provided to prevent a motor from being damaged by driving the motor stably by controlling a signal inputted into a motor driver. A pulse width modulation window masking system includes a motion controller(100), a user switch(200), a masking coefficient generator(300), a phase synchronizing unit(400), a latch and operation logic unit(500), and a motor driver(600). A control signal is inputted into the motion controller. The user switch controls an output signal by inputting an n-bit signal according to a setting value in a duty limit. The masking coefficient generator generates an m-bit PWM(Pulse Width Modulation) with the duty limit by the n-bit signal inputted from the user switch. The phase synchronizing unit synchronizes a window signal generated through the masking coefficient generator with the control signal inputted from the motion controller. The latch and operation logic unit operates a filtered signal by preventing the output of the output signal over a predetermined value corresponding to the filtering signal. The motor driver supplies or blocks a current to a motor by receiving the signal filtered through the latch and operation logic unit.
