PROBLEM TO BE SOLVED: To provide a method for detecting a microorganism, such as Methanosarcina, by which the microorganism, such as Methanosarcina, having a hard cell wall comprising methanochondroitin can be detected by CARD-FISH method, or the like, and to provide an apparatus therefor. SOLUTION: This method for detecting the microorganism, such as Methanosarcina, having the hard cell wall is characterized by chemically immobilizing the microorganism 21, imparting a shear force to the microorganism 21, and then fluorescently dyeing by a FISH method to determine the quantity of the microorganism 21.
