A self-cleaning method of a shut-off valve is provided to achieve improved durability and operating reliability of the shut-off valve by preventing dust or foreign substances from being accumulated between a plunger and a guide member. A self-cleaning method of a shut-off valve includes a step(S10) of detecting vehicle information including engine RPM, load, coolant temperature and opening degree of a throttle upon starting of an engine; a step(S12) of judging whether it is an engine stop state; a step(S14) of judging whether the self-cleaning condition of the shut-off valve is satisfied if it is not the engine stop state; and steps(S16,S18,S22) of performing the self-cleaning by repeating a duty value for controlling power applied to a solenoid of the shut-off valve by 0~100%, if the self-cleaning condition is satisfied.
