The invention features methods of modulating, e.g., inhibiting or increasing, autoimmunity in a subject which includes administering to the subject an agent which modulates cathepsing S activity, e.g., proteolysis of the Ii chain. The invention also features methods of modulating isotype switching, methods of treating a subject having an autoimmune disorder (e.g., a cathepsin S deficiency), and methods of evaluating a treatment for its ability to modulate an immune response, e.g., an MHC class II-dependent response. In addition, the invention features methods of diagnosing an autoimmune disorder such as a cathepsin S deficiency.
