PROBLEM TO BE SOLVED: To join without generating burrs in a flange part of a roof panel when joining the flange part of the roof panel forming a window glass bonding surface and the flange part of a header, in a vehicle body joining method and its joining structure. SOLUTION: A flange part 7a forming a window glass bonding surface 7b of a roof panel 7 of an aluminum alloy as an upper plate and a flange part 4a of a front header 4 of an aluminum alloy as a lower plate are placed one upon another, a rotary tool 14 is rotatingly pressed to the flange part 4a of the front header 4 from inside the cabin, and the flange part 7a of the roof panel 7 and the flange part 4a of the front header 4 are subjected to friction spot welding, therefore the window glass bonding surface 7b of the flange part 7a of the roof panel 7 can be shaped into a flat surface.
