PURPOSE: System and method for operating fuel cell in an emergency is provided to operate emergency MBOP by using residual powder of a fuel cell as soon as sensing emergency, thereby maintaining stack temperature of a fuel cell constantly, and generating constant power. CONSTITUTION: System for operating fuel cell(100) comprises a fuel cell stack(110) generating power by electrochemical reaction of fuel and air; a monitoring system(140) generating emergency event by sensing the shutdown of MBOP(mechanical balance of plant)(120) or abnormal sign according to the problem generation in electric field; an emergency MBOP(170) supplying emergency fuel and air of high temperatures to the fuel cell stack at emergency; and a power control part(150) operating the emergency MBOP by using residual power generated from the fuel cell stack at emergency. The fuel cell stack generates emergency fuel and air by using the emergency fuel and air.
