A navigation system having a handwriting recognition function and a method thereof are provided to set a destination by recognizing user's handwriting inputted through a touch screen. A navigation system having a handwriting recognition function includes a storage unit(100), a GPS(Global Positioning System) unit(110), a handwriting recognizing unit(120), a control unit(130), a display unit(140), and a voice output unit(150). The storage unit stores map data. The GPS unit receives position information to extract the current coordinates of a vehicle. The handwriting recognizing unit recognizes user's handwriting inputted through a touch screen. The control unit matches destination information extracted from the recognized handwriting with destination coordinates included in the map data and performs a road guide from the current coordinates to the destination coordinates. The display unit outputs the map data and road guide information according to control of the control unit. The voice output unit outputs a voice for the road guide information according to the control of the control unit.
