A controlling system and method of a preheating device for a vehicle interlocking with a smart card are provided to improve startability, driver convenience, and exhaust gas reduction by heating preheating devices necessary for running the vehicle in advance before the driver gets in the vehicle. A controlling method of a preheating device for a vehicle interlocking with a smart card comprises the steps of: transmitting a location information signal of a driver and an encrypted signal of authenticating a proper card for the vehicle to a smart key unit, when the smart key the driver is holding approaches; transmitting a signal for a starting of an engine from the smart key unit to an engine ECU by CAN(Controller Area Network) communication; and heating preheating devices necessary for running the vehicle in advance before the driver gets in the vehicle by a signal of the ECU.
