An automatic flush system for a bidet style toilet and a control method thereof are provided to improve reliability of automatic flushing mechanism, to reduce the amount of water to be used for a flushing, and to prevent leaks caused by the failure of driving motor. An automatic flush system for a bidet style toilet includes a switch(1) for activating a flushing, an electric motor driven by a control of a controller(2), a rotating body(4) having a magnet(5) at the perimeter and being attached to a shaft of the electric motor, a Hall sensor(6) mounted close to the perimeter of the rotating body to detect the magnet, a timer(7) to count rotation of the magnet in real time, and a controller to set the magnet at its initial position by rotating the motor when the switch is activated and to control time period of operating the motor based on the type of excretion. A method of controlling flush mechanism includes a step for activating the switch, a step for rotating the motor and stop the motor when the hall sensor detects the magnet to set an initial position, a step for determining an input after setting initial position, a step for operating the motor for a defined period if urine is inputted, and a step for operating the motor for another defined time longer than the other defined time if feces is inputted.
