PROBLEM TO BE SOLVED: To relieve a pressure impact to a filtration membrane by switching a valve in an operation method of reciprocally carrying out opening operation of the on-off valve of one side and another side of the axis end part of a membrane module to enhance a function of washing or suppress the early blocking of a filtration membrane. SOLUTION: The operation method of a water treatment system in which the membrane module includes a plurality of on-off valves for carrying out on-off operation of the inflow or the outflow of water in a filtration or a washing step to the water channel of the axis end or the water collection part of the axis end, and at least any one step of the above-described each step includes two sub steps for reciprocally carrying out opening operation of the on-off valve of one side and another side of at least the axis end part of the membrane module so that the inflow or the outflow of water is reciprocally carried out from both the axis end parts of the membrane module comprise a sub step (step a) for carrying out opening operation of both the sides of one side and another side between two sub steps (step b and step c) which reciprocally carry out opening operation of the on-off valve of one side and another side.
