A method for real time detection of a pathogenic microorganism by using a modified flow type surface plasmon resonance(SPR) biosensor is provided to improve rapidness and specificity of detection in the surface plasmon resonance system by adopting the flow type and modifying the SPR system. The method for real time detection of the pathogenic microorganism comprises the steps of: (i) reacting the pathogenic microorganism with an antibody specific to the pathogenic microorganism in a batch type; (ii) selectively separating the pathogenic microorganism bound with the antibody by using a cut-off membrane filter; and (iii) binding the pathogenic microorganism bound with the antibody on the surface of a flow type surface plasmon resonance system chip, wherein a streptavidin layer is formed on the surface of a flow type surface plasmon resonance system chip through the biotin-streptavidin reaction in real time. The antibody specific to the pathogenic microorganism is conjugated with biotin, and the pathogenic microorganism is Cryptosporidium parvum, herpes virus, pox virus, hepatitis virus, picorna virus, rotavirus, influenza virus, paramyxovirus, rubella virus, rabies virus, slow virus, tumor virus or HIV(human immunodeficiency virus).
