PROBLEM TO BE SOLVED: To provide a microorganism community analysis method by which the kinds and their existing ratio of microorganisms contained in the microorganism community comprising a plurality of the microorganisms can accurately be clarified in a short time by simple operations using the genetic information of the microorganisms as indexes. SOLUTION: This microorganism community analysis method comprises amplifying the genetic information-having nucleic acid sites of the microorganisms in a specimen, treating the amplified nucleic acid fragments by TRFLP method to determine an existence ratio corresponding to the chain lengths of TRF, while preparing single strand nucleic acid fragments by SSCP methods and electrophoretically fractionating the prepared single strand nucleic acid fragments to determine the base sequence or microorganism kind of each nucleic acid fragment, and finally determining the original microorganisms of TRF separated in the TRFLP process, from the determined base sequences or microorganism kinds.
