The present invention relates to a controlling system of friction stir welding equipment and controlling methods thereby which can improve a welding quality and prevent a damage to a tool by not needing a separate prior measurement and immediately responding to a deformation of materials during processing or the like, and, more specifically, to a controlling system of friction stir welding equipment and controlling methods thereby which can maintain a uniform welding depth and increase the welding quality by measuring the temperature of the materials around a part where the tool is contacting with a friction in real time and controlling a welding load according to the temperature.
