A mail archiving system including a mail gateway server and a method thereof are provided to delete abnormal mails selectively by using the mail gateway server installed on front end of a mail server, thereby significantly reducing the amount of archived mails. A mail archiving system comprises a mail server(300), a mail gateway server(200) and an archiving server(400) for receiving and storing a mail from the mail gateway server for backup. The mail gateway server comprises the followings. A mail parsing unit parses the received mail to separate the mail into mail data and mail ID(Identification). A mail filtering unit performs filtering for selectively deleting a mail which should be excluded from an archiving object among the mails separated by the mail parsing unit. A delete waiting unit stores the mail, excluded from the archiving object by the filtering of the mail filtering unit, for a temporary storage period and deletes the mail. A queue manager determines whether to transmit the mail based on the mail ID with respect to the mail server or the archiving server. A mail transmitting unit transmits the mail, transmitted from the queue manager, to the mail server or the archiving server.
