A method for controlling a microwave oven is provided to control output of a high-voltage transformer by dividing cooking time of the microwave oven into a normal output period and a variable output period. A method for controlling a microwave oven includes the steps of: if the current cooking is started after cooking output level and cooking time of the prior cooking are saved when the prior cooking is finished(S10), detecting the prior cooking output level, the prior cooking time, a standby time between the prior cooking termination time and the current cooking starting time(S20); deciding the starting time of a variable output proportional so as to the standby time and not proportional to the prior cooking output level and the prior cooking time(S30); operating with a normal output until reaching to the variable output starting time(S40); and operating the variable output when reaching to the variable output starting time(S50,S60).
