The present invention provides a battery charging system using a charger of a vehicle and a charger operation control method thereof which increase operation time of a charger in case of momentary power failure of a charger input voltage in the battery charging system using the charger installed in a vehicle to obtain enough time for obtaining and processing accurate information about an operation state of the charger and simultaneously reduce capacitance compared to the existing capacitance.
