Disclosed is a PTC heater operation system of a fuel cell vehicle. The PTC heater operation system includes: a fuel cell stack; a PTC heater which generates heat as electric currents are applied thereto; and a control part which checks whether an engine is started and determines whether the temperature of external air is lower than a reference temperature, which is predefined with respect to the temperature of the external air. When the fuel cell stack is activated after the engine of the vehicle is started and the temperature of the external air is lower than the reference temperature, the control part operates the PTC heater by supplying electric energy, generated in the fuel cell stack, to the PTC heater.
