The present invention relates to an automatic stacking and arranging device of a fuel cell stack, and a method thereof, which accurately arrange each part of the fuel cell stack using a fluorescent material. Thus, the present invention provides an automatic stacking and arranging device of a fuel cell stack, and a method thereof which coats the fluorescent material on specific positions of an electrode membrane assembly and a separation plate for automatically detecting the fluorescent material in a fluorescent material detection sensor while automatically stacking the electrode membrane assembly and the separation plate by turns, and accurately stacking and arranging the electrode membrane assembly and the separation plate.
