PURPOSE: A control system for an electromotive water pump for a vehicle and a control method thereof are provided to properly control the electromotive water pump in response to the running and the environmental conditions of the vehicle, thereby optimizing cooling efficiency. CONSTITUTION: A control system for an electromotive water pump for a vehicle includes the electromotive water pump(10) and an engine control unit(20). The electromotive water pump circulates coolant in an engine. The engine control unit is equipped with an ISG(Idle Stop and Go) control module(24) and a malfunction recognition module(22). The ISG control module deactivates the electromotive water pump in a state in which the engine is stopped when an ISG system is implemented on the vehicle. The ISG control module activates the electromotive water pump in response to indoor room temperature among vehicle information when information for an air conditioner among the vehicle information is in an off-state. The malfunction recognition module recognizes the malfunction of the electromotive water pump.
