PURPOSE: A system for synchronizing geographic information data between heterogeneous spatial databases and a method thereof are provided to synchronize the geographic information data stored in spatial databases of different products efficiently. CONSTITUTION: A changed matter sensing module senses the changed matter about the record in synchronization target tables of more than one source spatial databases. The changed matter sensing module records the information about the record having the changed matter in a changed matter table. A first synchronization agent (106) synchronizes the changed matter recorded in the changed matter table at the fixed cycle to the spatial database of a middle storage room, and then stores the changed matter. A second synchronization agent (110) synchronizes the changed matter stored in the spatial database of the middle storage room and then stores the changed matter, according to a synchronized data receiving request message received from the first synchronization agent.
