A method for controlling power distribution of a hybrid fuel cell vehicle is provided to improve fuel efficiency by reducing power consumption in a cooling pump for heat generated in a section with low efficiency of a DC/DC converter. A method for controlling power distribution of a hybrid fuel cell vehicle includes the steps of: measuring a current SOC(State Of Charge) of a battery in starting of the fuel cell vehicle(ST100); calculating an optimal efficiency error in consideration of target efficiency of a DC/DC converter and current efficiency of the DC/DC converter when the SOC of the battery is insufficient(ST200); calculating optimal efficiency power required for the DC/DC converter by multiplying the optimal efficiency error of the DC/DC converter by a variable gain(ST300); and determining a final output value of the DC/DC converter by applying a time delay filter to the calculated optimal efficiency power(ST400).
