A purification apparatus for omega-3-based unsaturated fatty acids according to an aspect of the present invention comprises a main reactor storing a raw material comprising omega-3-based unsaturated fatty acids; a gas supply pipe supplying a purge gas to the main reactor; an injection pipe supplying the unpurified raw material into the main reactor; a circulation pipe connected to the main reactor, discharging the raw material from the main reactor, and injecting the raw material into the main reactor again; and a heat exchanger connected to the circulation pipe, and controlling the temperature of the raw material, wherein the main reactor has a first area having the first temperature, and a second area having the second temperature higher than the first temperature. The first area is located higher than the second area, and the gas supply pipe is connected to the second area.
