PROBLEM TO BE SOLVED: To set the flow of the treated water from a filter membrane part to a predetermined flow in a time as short possible when the operation of a water supply pump for supplying water to the filter membrane part is started and to suppress overshoot or undershoot quantity. SOLUTION: In this operation method of a membrane filter system, initial operation, which controls the number of rotations of the water supply pump corresponding to the output frequency of the inverter controlled by proportional control so that the flow of the treated water from the filter membrane part at operation start of the water supply pump and/or at reduction of the flow of the treated water. When the rate of the treated water arrives at a first operation changeover flow x1 and/or a second operation changeover flow x2, usual operation controlled in the number of rotations of the water supply pump is performed corresponding to controlled on the number of rotations of the water supply pump corresponding to the output of the inverter controlled by proportional control, integral control and/or differential control so that the flow of the treated water becomes the target flow X1 or X2.
